It is a typical Portuguese communal flag, with the coat of arms centred on a field quartered of blue and white.

Shield Azure, a well Argent masoned Sable, in dexter chief a Christian King’s head, and in sinister chief a Moorish King’s head, both Proper, in base two olive branches Or fruited Sable, with their stems per saltire. Mural crown Argent with four visible towers (town rank) and white scroll with inscription in black capitals: "VILA DE ESTOMBAR" (sic!). 
Meaning:
I have no idea about the significance of the well in this coat of arms, though I’d bet that the olive branches stand for local olives and olive oil production. The Moorish and Christian kings’ heads are typical of Algave civic heraldry.

Estômbar Commune was one of the pre-2013 communes of Lagoa Municipality (q.v.); it had 4985 inhabitants in 2011 and covered 25.1 km².
